3-4-3 without Martinez will not work so I hope Pep will go back to 4-2-3-1.
Gotze must play CAM behind Lewa. Robben and Muller can switch sides during game.
Hope we bring Benatia to change Dante.
Rode seems to be in good form and he is good backupp for (Martinez/Tiago) in midfield.
    How about this
    Neur
    Lahm- Bad/Betania Boa - Alaba

    Martinez - Basti

    Thiago

    Robben/Muller Lewa/Pizza Ribery/Gotze

Without the injured players currently the best formation in 3-4-3
      Boateng - Benatia - Dante

      Lahm-Rode-Alaba - Bernat

      Müller - Lewandwoski - Robben

For 4-3-3 and 3-4-3, best XI starts if all player are at 100%.

In that case Martínez should be in the starting lineup.

Right, I don't keep him because it's not an absence of 1-2 months like Thiago and Schweinsteiger but an absence of 6-9 months ..

But if he comes back at 100% in april he will takes Badstuber spot in 3-4-3 and switch with Benatia.

Bayerns strongest formation wont be with 3 defenders.

Apparently, Pep is not going to stick to one lineup during this season, but I won't prejudge that despite the fact that I don't think it will be a good idea as much as concentrating on a single lineup and making the players get real comfortable with their roles.

Anyway, the strongest lineups imo, assuming that Pep will rotate between the 3-4-3 and the 4-2-3-1, and assuming all players are available, are:

                  Starting for the 3-4-3:
                  Spoiler
                  ---------------------Neuer---------------------
                  --------Boateng----Benatia----Badstuber-------
                  Lahm----------Javi--------Schweini--------Alaba
                  Robben-----------------------------------Ribery
                  ----------------Lewandowski--------------------

                  Backup for the 3-4-3:
                  Spoiler
                  -----------------Reina/Starke----------------
                  ------Javi/Lahm---Javi/Dante---Javi/Alaba----
                  Rafinha----Alonso/PEH---Thiago/Rode---Bernat
                  Muller/Shaqiri--------------------------Goetze
                  --------------Muller/Pizarro-------------------

                  Starting for the 4-2-3-1:
                  Spoiler
                  -------------------Neuer-----------------
                  Lahm--------Boateng----Benatia-----Alaba
                  ------------Javi--------Schweini----------
                  Robben-----------Goetze------------Ribery
                  ----------------Lewandowski--------------

                  Backup for the 4-2-3-1:
                  Spoiler
                  --------------------Reina/Starke---------------------
                  Rafinha------Javi/Dante---Badstuber/Dante-----Bernat
                  ------------Alonso/PEH---Thiago/Rode----------------
                  Shaqiri/Muller---------Muller/Thiago-------------Goetze
                  ------------------------Muller/Pizarro-----------------

So in short I believe we have a fully complete squad, given that no injuries occur other than the current ones, and hence Schweini, Thiago, Rafinha, Robben, and Ribery can come back soon!

4-3-3 & 4-2-3-1 are the best solutions IMO

I don't want to see 3 men in defense ... I don't trust Dante anymore and I want to see Lahm & Alaba as fullbacks (and I think with Alonso's signing , we will see Lahm & Alaba as fullbacks)

I agree with everything you wrote except the bolded part...

I think that Guardiola is way too stubborn to throw away his beloved 3 man defense...

With alonso, bastian, thiago, rode, gaudino I don't think lahm or alaba will play in midfield

                          ---------------------Neuer---------------------
                          --------Boateng----Benatia----Badstuber-------
                          Lahm----------Javi--------Schweini--------Alaba
                          Robben-----------------------------------Ribery
                          ----------------Lewandowski--------------------

Down side for this midfield is lacking of attacking creativity.
How about: Lahm/Schweini/Gotze/Alaba, it would be nice to see how will Gotze play as attacking midfilder and main conection from midfield and attack.

If we play 3-4-3 Lahm, Schweini and Alaba are 100% in, and Tiago, Gotze, Hojberg must fight for last spot of CAM.
                          Lahm/Rafinha,,,,Schweini/Rode/Alonso,,,,Gotze/Tiago/Hojberg,,,Alaba/Bernat

With this players we have in roster I would like to se 4-2-3-1:

                          Neuer
                          Lahm/Boateng/Benatia/Alaba
                          Alonso/Schweini
                          Robben/Muller/Ribery
                          Lewa

Muller is the most important player after Neuer and Lahm imo.. but he's not the strongest especially on that RW where you have Robben.. nor as a ST with Lewa.. so if you want to be neutral and chose the "Bayern strongest formation", you'll have to pick Robben ahead of Muller.

                                Neuer

                                Lahm Benatia Boateng Alaba

                                Alonso Schweinsteiger

                                Robben Mueller Ribery

                                Lewandovski

Even though Pep will probebly switch this into a 4_3_3 or 4_1_4_1 i belive that this group of players would make a great starting 11, and espeseally the combination of Schweinsteiger and Xabi Alonso together is something Im realy looking forward too..
